Specialty grain use is different than using a base malt primarily because a specialty grain can be used to add a very specific taste or character to the beer without actually producing an excess of fermentable sugar.  Using a base malt produces a great deal of fermentable sugar that has to be accounted for.  In other words, using specialty grains allows for a somewhat greater degree of customization with your beer.
