Is it pretty common to incorporate a thermal print engine into a wine bottle labeling setup for printing UPC bar codes?

Not generally.  I've only ever seen bar codes hard printed on the labels themselves.  I've seen very small lot number labels like that though.

Before you go investing in a specialized printer you may want to see the requirements that are necessary for your bar-codes.  I recommend visiting gs1.org  for the different size labels for producing your bar-codes. This clearing house also has the ability to have them printed for you (should you wish).
You may find that it doesn't take up much room on your back label and will not adversely affect your marketing ability.. I hope this helps

Small batches can be done in this manner, however most bottle labels will have the bar code printed directly onto the label. We have printed single bar codes for clients who hand applied them to bottles.   

If you want to avoid purchasing a thermal print engine for bar codes, you can also print multiple sku's in a single print run to bring down your printing costs.
